The bank's homepage was down with "technical difficulties" but said accounts were accessible through ATMs, stores and customer service representatives.
An hour later the company posted about the problem again, but offered no timetable on when it would be fixed.
Wells Fargo plans to reduce its workforce by up to 10% over the next three years in order to meet customer needs and improve operations.
On its Facebook page, Wells told customers late Thursday that the problems were "a contained issue affecting one of our facilities, and not due to any cybersecurity event or attack".
The company acknowledged on Twitter it is researching problems with online banking and its mobile app.

The bank has apologized to customers and said they were attempting to restore services as soon as possible. We apologize for the inconvenience.
Other customers were joking that the system outage was helping them spend less money. "U giving me my $45k earnest $ back?" one Twitter user wrote to Wells Fargo.
The company later said it is working to fix the "intermittent" outages in a second tweet.
